Ok, the first step then would be swapping the cylinder 2 coil with a different one and seeing if the misfire moves to whatever cylinder you put the cylinder 2 coil on. If the misfire moves, you've got a bad coil.

Is the cylinder 2 on backside of the engine

That is totally fine, it's just an automated thing anyway. Well heat changes resistance in electrical components, so it could be that once it gets warm it can't operate as well any longer. You really should only need a basic socket set to remove the intake manifold, but you will want to get new gaskets for when it is fixed to make sure there are no leaks.

That is almost always the cause of misfires, and everything else you would check would be more difficult and still require you to remove the intake to get access to that cylinder. You can probably get a set from harbor freight or wal mart for under $50 that will be fine. Yes you can.

You could also just roll the dice and replace that coil so you don't have to take everything apart again. If you're going to be back there putting new spark plugs in would be a good idea as well.
