Q: Sunroof and trunk not closing

The sunroof and trunk aren't closing all the way.

It could be that the top needs to have its position relearned with an OEM compatible scan tool. The problem could also be with the top control module or one of its inputs. Finally, there could be a mechanical problem preventing the top from closing, but my bet would be on the electronics. Your owner’s manual should have instructions on how to manually lower the top in emergency situations like this. To fix your car’s top, I suggest you have a professional inspect your vehicle’s sunroof firsthand.
