Q: Lower gears - Higher rpm and less acceleration

I own a VW/Skoda make 2012 model 1.6L MT petrol sedan car. This issue started after I went through waterlogged road and post that the car had hydraulic lock which I got released by mechanic and got the car serviced which included filters changing and transmission oil change. (Without Flush)

I can see much higher RPM's and low acceleration/speed in shorter gears and in higher gears which I need to slot in much sooner, even if I floor the accelerator paddle, the speed rises slowly than before. This is a consequence of early gear shifting but then since RPM shoots much higher in first and second gear sooner, and I have to drive in higher gear.

What can be an instant look up for getting it resolved. I know clutch might be weak as it is driven 40000 Kms but then I dont feel like changing it so soon. Any other factors which I need to get it checked ? Please list them up in one GO. Additionally, the car has no engine issues,no gear shift issue and no ECU codes.
