Q: Shift/acceleration issues

I consistently get a jerky 1-2 shift and 2-3 shift in my car now i've done everything obvious, changed fluid (wasnt burnt, was slightly discolored, used DESIGNATED FNR5 MOTORCRAFT fluid), filter(FoMoCo FNR5 transmission filter), spark plugs(had a valve cover gasket leak that ruined the set replaced them all with FoMoCo plugs), and motor mounts (passenger hydraulic one and torque strut were ruined). all with genuine OEM ford parts. along with that sometimes ill push the gas and nothing really happens the rpm's slowly increase then BAM slams me back and lurches forward, i've heard of the the electronic throttle body on these cars causing issues like this, my throttle body HAS thrown a code once but never again, it was either stuck closed or stuck open.
